To match up the pins, one of the boards would need the connector mounted on "the other other side" of the board. Is there room on the board to allow for this? Will the holes in the board line up correctly for a straight connector?

Straight connectors could be installed in the way you describe and they 
should properly mate.

> Of course, power would also need to be fed correctly to the boards, but could this not be accomplished by connecting the +12V, -12V, +5V and ground lines to the appropriate pins on one of the boards?

JANUS has provision for a screw-terminal type connector (not installed 
in the TAPR mfg run) for non-Atlas applications.
